If there is nothing in that folder, then you have not uploaded all the files to your server. Look at the files you download and compare them with whats on your server.

Maybe the FTP program you used to upload your files to the server is not that good. I always use FileZilla http://filezilla-project.org/ it works great.

If your website was working and now its not then you might have accidentally deleted those files. if you did not delete those files then someone else did. You may want to change your passwords for your ftp and server (ssh if you have that access). Maybe a l33t haxor got you!
