Is the front-end and code not fully separated?

I am customizing my 6.1.6 template and I keep coming across divs/tables with hard-coded styles with no classes or id's, so I have to go into the php files and edit the styles there .  I thought the design was supposed to be separated 100% from the code?

This is going to all be reset when I update next and I don't want that....

Anybody have any insight?  THANKS!!!!!

The vast majority of the code is seperated out, however things like custom profiles that require a function ProfilegenCSS are not, as it requires a call to the DB Tables to call the custom backgrounds/font colors & so on.  If we did this in the templates it would never ever work or we'd have css files at least 100 times longer than they currently are. 

 

Some areas must be hard coded in, the majority is seperated out in the template files.
