Install on a none primary domain

Hello, i installed dolphin on my server/secondary domain, i have 6 domains on there, only one is the prime, now heres the thing

when i install i used root/folder where my secomdary domain folder is, install was smooth no problem, but when i install the modules they link to root/domain folder wheres as to the rest of the script goes directly to folder

to help understand i will explain a bit farther, i wont spam my server but lets just say its a leading one, and the way the cpanel works is you get one primary domain and the other domains go in folders in the root of the primary but its set up so installs give it the unique address not a sub domain, its the best i can explain

so my question is, how can i redirect the modules to go where the site is? some how they're going to 2 separate directories because of how this server is configured,

ps. i have tried installing with out telling it to go to secondary domain folder it asks me to continue like if recognizes where to install but gives me the run_once errors and a few other errors farther up in the install

@greep, you should absolutely be able to install in as many directories as you desire, there is no logical reason why you should not be able to run subdomains | addon domains and install this application.
